The new two-storey building will house three study rooms, a staff room and eight classrooms which will be used primarily by pupils in Years 7, 8 and 9 for the subjects of mathematics, ICT and languages.
The project will be primarily funded by the school, and partially funded by the Government grant awarded to Wells in October.
Further money is also available thanks to significant fundraising efforts by the wider school community.
The architects appointed to run the project for the school are West Country-based NVB Architects, who specialise in educational and community buildings.
On-site building work will start in the new year, with the aim of completing the project by spring 2010.
Deputy headteacher Charles Cain said: "We are delighted that the council has awarded planning permission. We will be working closely with the community to minimise any disruption to residents and road users."
